Caramelize the onions
- Melt the butter over medium-low heat, then add the thinly sliced yellow onion. Cook for 20-25 minutes, stirring often, until the onions are deep golden and jammy (look for sticky, browned bits at the edges).
- Add the finely chopped cremini mushrooms and the finely diced apple to the pan. Cook for 6-8 minutes until the mushrooms are browned and their liquid has evaporated (you should see dry, concentrated bits rather than watery steam).
- Stir in the fresh thyme leaves and balsamic vinegar, then season with salt and pepper to taste. Cook for 30-60 seconds just to marry the flavors, stirring until everything looks evenly coated and glossy.
Bake the bites
- Preheat the oven to 350F, then arrange the mini phyllo shells on a sheet pan. Keep the shells spaced so they crisp evenly (they should sit upright without collapsing).
- Fill each shell with the caramelized onion mixture, then top with shredded Gruyere. Press lightly so the cheese stays in place and covers the filling surface.
- Bake for 8-10 minutes at 350F until the cheese is melted and the shells are crisp. Look for bubbling melted cheese and golden, dry-looking phyllo edges.
- Garnish with fresh thyme and serve warm. The tops should look fresh and fragrant, with melted cheese slightly set but still gooey.
Notes
Pro tip: caramelize the onions low and slow—if the heat is too high, the onions won’t turn jammy. Store leftover bites in an airtight container in the fridge up to 2 days and reheat in a 350F oven for 5-7 minutes to re-crisp. Freeze filling separately up to 2 months; assemble and bake fresh for best crispness. For a lighter swap, use reduced-fat Gruyere (same melting behavior) to cut calories while keeping the baked texture.
